The line tool makes a special geometry layer.  You can then use the pen tool to add more geometry to 
this layer. the color is controled in the layers palette. Just click on the  color tag to the left 
of the layer image icon.

This usually happens when you have two file open at once and try to save the second file using the 
first files name. Maybe you have made a copy of the first file to do some special work and then try 
to save it over the original file. The only time saving over another file is allowed is when it is 
the same file you opened, or if the other file is not open.

I don't use the line tool enough to understand the first question.
