I can not tell anything from your fianl PDFs, I would probably need to experiment with your original 
files.  Also I have CS4, so there may be no good way for me to replicate your problem.

Seems to me there must be something in your PDF export settings that is causing the problem. Check 
the Output dialog in the PDF conversion interface for warning messages.

Send me the full project files if you want me to look at im more.
