Steffen, the Lily is the heraldic flower of Calontir, based on the 

Cross of Calatrava's fluer de Lis terminals. 

The order name follows from that.   So the Order of the Calon Lily and the War of the Lilies are related 

as brother and sister, rather than parent and child.

I don't know how the Order of the Calon Lily came to be named, but I have heard that the war was so named because a) they wanted something similar to "war of the roses" and b) there were lots and lots of lilies growing around the original site where the event was held.
